Could you be more specific about your problem? It would be great if you could attach the output of the command that fails, aswell as the full command line. If you could attache the config.log file it would be great too. Please respond to me by email.

I tried to compile a program that was originally made for Linux, but didn't have much Linux specific code, but when it tries to link with glib, libtool complains about libglib.la being moved. I don't know if this is libtool or glib-related, but glib test in autoconf sometimes crashes during compiling.
I am using:
gcc 2.9-beos-000224
Autoconf 2.57
Automake 1.7.2
Libtool 1.4.2
