In this particular case, a duplicate could have been prevented had I been more patient. I tried contacting the owner of the previous "hey" entry on BeBits but got a response only after I already added mine.

Rather than eliminate them, using an icon system similar to deadoralive.com, you could have a quick visual clue whether you are viewing the right page. They use a happy face to show that the person is alive and a cross to indicate they have bitten the dust.
The same method could be used for apps, with the "living" project providing archive references to its predecessors. If someone is browsing the archived apps, they could quickly and easily find a reference to the current project.
On a related subject, some sort of simple matrix (searchable/filterable) to identify apps that have binaries for x86, PPC, Dano, BONE, and that indicates whether sources are available and/or included would make it much easier to find what you're looking for.
I would like to also have a "My BeBits" page that could manage email update notifications and also break them out by category and include other info such as 'Last Updated', Platform(s), Rating, etc. The management interface on "My Account" page becomes a bit unwieldy after about a dozen apps are added.

This site kicks ass, but there are many projects listed here that are dead, duplicates, etc. It's nice when someone takes over a project and makes a new BeBits entry with up-to-date info, but it's a pain in the butt to have so many references to the same thing. Like Bochs, X11, & several others.
